Crappy 1st to 2nd Shifting
Other variables can also be the shifter length as compared to different rider foot sizes and/or large boots. The OEM shifter is rather short for many foot sizes, and the longer compatible shifter like the Honda XR650L can help alleviate that jump across neutral like klx678 mentions. Then again, it could be as simple as the shifter angle on the shaft spline. And...have you had any hard falls on the left that resulted in you having re-bend the shifter back in place?

Never owned or ridden a KLX250. But I bought a new KLR250 in 2001. That bike, unless I did a very slow and deliberate shift fro 1st into 2nd, would often pop out of 2nd. Back then, I crossed my fingers and went to a Mobile One oil, that they used to call red cap. After switching to the synthetic oil, my Klr literally never missed a shift again. Not saying it will help you, but it might be worth a try going to a motorcycle synthetic oil just to try it.

It's worth mentioning that some people report issues with synthetic oil in regards to the 351 kit and clutches:
I imagine it's fine for stock displacement, but the added torque of the 351 might cause slippage with the extra slick synthetic oil.
