Flooded Engine and NO fix?!?!?!? PLEASE HELP!!!!!!

Hey guys. Well about two and a half weeks ago my bike got caught in the rain when I was at the movies. I rode it home and it was fine but i figured that it would start hesitating. This has happened to me before (Water gets in the gas tank) and after letting it sit for a day it has gone away. Well I let the bike sit for two days and then when I took it out it began hesitating when at cruising speed (speed didn't matter btw, it was just when held at a constant speed). Soon after, it started idling rough and then got to a point where it was hard to keep it idling without stalling. Yesterday I decided to go ahead and change the plugs and then took the bike out and for the frst 10 min. it felt soooo strong. So problem fixed, right? Nope. It began hesitating and hasnt stopped. It also has started backfiring A LOT more since I changed the plugs. When the bike was riding good, it would pop whenever downshifting coming to a stop, but now it pops a lot. I'm not sure what else to check into but this problem is really irritating and my shop can't get to the bike till July 6.
About the bike: 2003 ZX6R, Hindle high mount, power commander (I bought the bike w/ the PC and have not touched it since, so this might be the problem, but I don't know why it would be since I haven't touched it)

It sounds rich, what did the plugs look like? Can you adjust the pc to lean her out a little?

the plugs looks kinda dark gray, almost like a carbon gray color but there was def. buildup of some sort on them....

I have a buddy that has all the PC software, etc. so were going to load a new map into Sunday. I also just went out and bought some heet water removal stuff that you put into the gas tank. Gonna try that stuff a lil later this evening when i get off work...
