Default Sparkplug Boot Question

After a long night of wrenching I got to the sparkplugs to read em. I pulled em out... found them to be a little black so I decided I would get new ones tomorrow. I screwed them back in and I did the left boot first and it went on fine but then I got to the right boot and for some reason it wont go on all the way down. The rubber cap is about a quarter inch from touching the valve cover. Im not sure if I can just leave it like that or why its doing that?

Also im not sure but I think its the coolant reservoir behind the left side panel. Its in the low mark so I was wondering do I need to completely drain it or should i just add coolant?

Was it that way when you pulled the plugs?

Used bike I would just flush the system then refill.

A lot of times the plug wire will move down in the boot on removal. Just slide the boot down more.

Not sure on this statement though.
