Welcome to the forums, El.
No expert on KZ's. Do the vents go to anything, or have any plumbing attached? Sometimes these acted as "pressure-relief" spots; I think they had some plastic plugs in them which would allow pressure to escape, if memory serves me. Be careful with a "hard" fix.

the holes go to each exhaust port the us version has breathers on the cover and the uk version has no breathers.

I am thinking cap those off unless the added velocity of the exhaust somehow aided the carbs with your cam timing

Welcome to KF.

I would guess the holes are for the emissions controls. My 79 KZ 650 has them. I researched this and found that filling them is fine. I have a piece of tubing running between them so they cannot draw any air. Bike runs just fine that way.
