Angry 04 kxf250 starting problems...

i am new to the forums so hello

right so i have done lots of searching around the internet and found lots of people with similar problems but i never seem to find a solution so i am looking for some help catered towards me and my bike!

some background info on the bike:
purchased a few months ago from a friend of a friend who said it was always hard to start but he just bump started it constantly and it never bothered him, and admittedly it did ride ok when i got it, although it did backfire ALOT on overrun! and he never maintained it so my first job was to pull it apart and inspect everything. found the valves were wayyyy out of spec so i attempted to re shim them but they were no where near. so i ended up pulling the top end apart and found the valves were completely frigged... so i rebuilt the top end, also fitted a new timing chain as bumping it had stretched it by half a tooth! and then replaced all gaskets etc it also had a new plug and filter etc etc

the bike also has an Athena 290 big bore kit fitted by a previous owner

the problem:
bike will start on choke from cold after just 3-4 kicks and will fun and ride fine, although still popping alot when revved or just on over run. HOWEVER if you stall the bike or just cut it off and try to restart it when fully warmed up, well you will get bored and go home before you get it running again!

i am rapidly falling out of love with this bike because of this problem please help!

i have no problems doing any work on the bike but i would like a list of what to check and in what order they should be carried out
