most likely with the grinding noise while shifting some dirt/sand/etc came in with the water and got into your shift mechanism inside the engine. Take some B12 or Seafoam and add it to your oil, comes in a can at any car auto parts store. Put about 1/4 of the can into your oil and the rest into you gas tank. Ride the bike till its warmed up then change the oil again. If that doesn't fix the noise then take the engine side covers off and start looking at the shift mechanism and your clutch packs.
