Hello all,
Here is my problem:
My bike was sitting for a while (about a year) and I took it to a mechanic to get the carbs cleaned and make it "road ready, for daily driving". After $1000 I was riding my bike for about 15 minutes and it died (looked like no battery power). That night I purchased a new battery and charged it all night (12 hours, 2 amps...slow). When I was riding to work this morning (10/23) it died again. Could this be the alternator? Is this a simple fix? How much should I pay for this?

Could be.
Check your voltage at the battery while the bike is running. It needs to be at least over 13V, over 14V would be preferable.

Do you have a volt meter, or 'multimeter'? If not, buy one. You can get them pretty cheap, $15 or less at some places. Then just probe the negative and positive terminals on your battery.
