I just bought my 500r last month. When i first start it it kind idles rough, not really bad just seems a little rough. But after i drive it to work, when i get there i let it just idle and it smooth as ****. Does it just take the bike awhile to warm up? Is there a certain length of time i should let my bike run before itake off???

No! It's really best for your bike if you minimize use of the choke and ride it very gently for the first two miles.
I pull my hair outta my head when someone says, "Ya gotta let these things warm up for at least five minutes with the choke."
That not only fouls the plugs, it also fouls/rinses away the oil film on your cylinder walls, which causes premature wear on your tender piston rings and eventually, premature loss of compression.
Start the bike, using just enough choke to keep the bike alive (~1500-1900 rpm), while you put on your helmet & gloves, then ride slowly, gently away, turning the choke off as early as you can. Then keep it below 4,000 rpm for the first mile or so and your throttle inputs gentle.
