I wouldn't expect any need for a valve job on an 03 unless it's a high mileage bike. The elevation change may have it running lean (needing re-jetting), but that wouldn't really cause rough running unless it's burning the plugs. You need to check this as excessively lean running will cause engine damage.

Without knowing what you mean by 'rough' it's hard to comment, but I'd start with the basics: new plugs. correctly gapped, air filter clean, and make sure that the carbs are in synch.

Start by re-jetting and install new plugs. Get a digital volt meter and check your plug wires for equal resistance. Check the fuel filter also. Always start with the cheap stuff first.
Welcome to KF man, and good luck!

oh, btw.. you're looking at 170 outties and 180 innies on those carbs on the main jets. if they've been changed, that'll be different..

check the jets, float levels, and make sure the mixture screws are where they should be.. or if the plugs are even there to cover the screws at all... if tey're gone, you KNOW someone was tweaking the bike, and i'd guess the A/F is WAY off..
