Default Remove Lid or Snorkle?

Should I remove the air box lid or just remove the snorkle from the lid?

Depending on how you've jetted it (assuming you've re-jetted), you'll likely find that one will perform better than the other. It may even perform better with the snorkel in. Play around. Some hate the lid off due to noise, but I didn't really notice too much since my slipon is noisy anyway.

I did rejet the bike with the lid off. It is definitely louder. Would I have to use a smaller main jet, if I put the lid back on without the snorkle?

But this is like oil question. You'll get seven different answers.

No lid works for me.

I rejetted mine for lid off (and it was probably rich at that) so it would not run properly with the lid on, snorkel or not. I'm assuming I would have needed to lean it out to run with the lid on.

Noise? if you are worried about the intake noise then just add a Muzzy.

+1 ^^^

The vibration from having the snorkel really bothered me at highway speeds. I only rode it that way while I was waiting for my KDX snorkel to arrive. MUCH better with the snorkel on it...

You shouldn't really need any more intake area than what you have exiting, and the KDX snorkel more than covers that.
