Allright, I just bought an 06 klx 250 S from the dealer. I am currently in the break-in period. Once I reach past that point I would like to open her up a little more
I am wanting to get an aftermarket exhaust, air filter and re-jet the carbs. Any suggestions/testimonials
Also, I hear dropping the front tooth makes a difference. what exactly does that do? increase low end or top end? They say that increses wear. on what and how soon will it wear anything out?
I would like some more lower end power for trail riding.
any help would be greatly appreciated

Jim, you've already noted that there is a mountain of info here. Sometimes it is almost too much to wade through if you are just starting with this bike. To that end, let me help with a few of your specific question from your post.
There are a million opinion on this, but at least consider other break in methods. Many hold the opinion that the dealer recommended method (low RPMs for 100s of miles) is unnecessary and maybe counterproductive. I am about as far from an expert as you will find, but I was impressed with this site, and so I used that method on my bike. Your choice of course. YMMV (your mileage may vary).
I am sure you have seen that all of these issues are heavily opinion-based and highly subjective. I will weigh in that I have been happy with my full Muzzy system and Uni air filter. You can see my jetting options in my signature below. I am at about 1000 feet above see level. From an exhaust standpoint, the slipons were not available when I got mine, but there are a number of new options to consider now. Anything you do will be an improvement over the stock setup, so don't get too bogged down in any one opinion.
Dropping the front sprocket from 14-tooth to 13-tooth increases the pull on the low end with a sacrifice on top end speed at a given RPM. For example, with the stock 14T up front and 42T in the rear (ratio=42/14=3), my bike was fairly anemic down low but I could run 60mph at about 6000rpm (if I remember correctly). I now run a 13T up front and 45T in the rear (ratio=45/13=3.46). With this setup, I have significantly better pull on the low end, but I have to turn around 7000rpm to go 60mph (which I rarely do). The verdict is still out on the wear issue, but the theory is that the smaller sprocket puts a tighter break on the chain, so the additional forces will wear the sprocket and the chain quicker. There is also a claim that the aftermarket sprockets bring with them increased noise because they do not include a dampener as does the stock 14T sprocket. Again, there is not universal agreement here that the noise is significant. Some say they notice it and others say they don't. I personally don't notice it, but I think I can thank my Muzzy for that. 
The long and the short of it is -- welcome to the forum. There's a great bunch of folks here. We usually get along, but sometimes we don't. We're getting better at kissing and making up though.

where did you get your muzzy full exhaust from? about how much did that run you?
also, i looked at uni air filters and all i could find was one for a klx 300, would that work? thanks

I had the shop order the Muzzy and install it when they jetted the bike, I also got the 45 tooth installed and a new chain, I guess I'm lazy that way. Anyhoo they gave me the Muzzy at close to cost, at around $380.00 for the whole system. They also used the Dynojet kit. Running with the lid off IMO is the best way to go if you are going to push the jet sizing. I currently have the 132 and 40 jets, and its an awesome set up.
