Carb/Idle Problem- AKA I'm not a smart man

Mine runs fine with the Keihin 40 and a 128 DJ main. I'm concerned with why it's not wanting to run correctly with the stock Keihin 35. Could the 3 1" holes in the airbox and the larger snorkle cause that? Would the DJ needle(on 3rd groove) come into play at all?
