RE: can it be done?
LOL, ironically I had one of them 250 Ninja's for a few months back in 2001. and also ironically, it was about as gutless as a stock KLX250 is. They make around 30 horse so for the fuss, I just can't see how it would be worth it.You wouldn't be gaining anything but a hassle. It is a twin cylinder, so it wouldn't work. You'd be better off swapping it out for a KX250F engine, but then again there's the expense of finding one of them engines. They're just not lying around. If you don't like the bike's power you have two options; sell it, or modify it.

The 250 ninja swap wouldn't be worth it. The power gain vs. the extra weight I don't think would be more than a big bore 331. It would probably be alot easier to mount a two smoke in the frame than the 250 ninja motor.

My first question would be "why" ? If it's something that you just want to do...then give it a shot! I've been known to do such things just for the hell of it. Otherwise...I agree with Iowaguy and 2k1w=no$ ...why not just go get a used KX or beef up the KLX.

I don't believe that I have heard of anyone putting that motor (or any other replacement) in a KLX250S. The bike can't be more than 2 years old so WHY would be the question. If you do it let us all know how it turns out.
