Fuel injection and air intake

Fuel injection and air intake
So I recently purchased a second hand Kawasaki 250R 2010 model which is fuel injected. I am currently servicing the bike and getting it up to standard as it was poorly looked after by the previous owner.
My question is if I take the airbox out and put in cone filters or pods filters will the bike run lean? I've heard people say that fuel injection usually adjusts itself automatically. But to what extent can it adjust itself automatically to still give out an optimal amount of fuel so that there is an increase in power?
Would I need a power commander for a remap on the ecu to adjust the amount of fuel which the injectors need to output? If so, where can I purchase such a device?
Any help would be greatly appreciated!

You sir are a smart person.
Think of this: Stock parameter ecu with no other learning ability involved? There are normally only a few things programmed into the stock ecu. Non of which are self learning.
You will need to either piggy back that ecu as you mentioned and program it on the dyno, or keep things simple. As in keeping it stock. I am not sure however on reprogramming your stock ecu and do away with the dynojet piggy back setup just yet. I have not looked into that scenario.
