This sounds like the problem to me. Running with no valve clearance will definitely lead to poor running, hard starting, etc. I'd start with getting the valves back in spec before doing much troubleshooting.

Driving the van to Denver where I have some work waiting for me and can safely work on the bike in a garage, will update in two weeks. Thanks everyone for the help so far.

After two trips to the dealership to swap shims, she runs beautifully. Thank you guys for helping me through this one!!
