Pre-2009 bike I take it. Those are for hand guards that were probably on the bike at one time. The KLX650 had them as well. Not very robust, but cut the cold on road rides and protected against brush. A tree would crush it.
yes, its an '06. I don't think its for the hand guards because the brake clutch perch does not have it, it only has a threaded hole for the mirror. Also, from the diagram above, it shows a bolt and a nut; this is a threaded hole so you would not need a nut and it does not go completely through the clutch perch

That bolt has a threaded hole for a short maybe 8 to 10mm long bolt that threads into that hole and holds the top mount of the hand guard. The thru bolt that is there is also slightly longer extending out the bottom far enough so a nut can be threaded on the bottom to hold the bottom mount of the hand guard. The brake side has had that special bolt has apparently been replaced, see the image below.. I'm telling you from personal experience with this very set up, I own a KLX650. No guessing, I know how it is set up. The same part number bolts are used on my 650 as on your 250. They don't show the proper illustration of the bolt in the clutch lever image. My brother's 06 model still has the hand guards on it.
BINGO! I just didn't have the picture. The small flange bolt threads into the pivot bolt to hold the top of the guard mount and underneath there is enough pivot bolt thread sticking out to thread on a flange nut to hold the bottom of the guard mount.
I have Acerbis metal reinforced hand guards in place of the flimsy plastic OEM ones. Good thing in a few cases.

It is an M6-1.00 x 10mm flange bolt. You may be able to get one from a good hardware store. Or order a 92001-1034 bolt from Kawasaki. If you want to plug the hole you could get either a button head allen or phillips head screw.
