Before you get it, decide on the break in you will do. You need to do the Fast break-in from the minute you get the bike. If you ride it normally, you will blow the opportunity to do the Mototune break-in. Good luck with the new toy and enjoy your sweet new ride.
Sorry, I didn't even answer your question. You can Jet, pipe and basically anything you want to do outside the motor and still keep the warranty. I purchased the 4 extra years since I just wanted some peace of mind. And so far it has worked.

Assume that Kawasaki put only an assembly amount of grease in all your suspension and bearings (including the steering head). If you are mechanically minded, pull it all to bits and grease everything with high quality grease.
Look to get your fork oil and shock serviced as well as part of the warranty work the dealer will do.
An extra oil & filter change at 200 miles never hurts.
They are a well engineered bike, you wont regret your purchase. Good Riding!
