I have a 2007 ZX6R that I'm using for a track bike. Recently purchased a new engine that has 1,300 miles on it.

When no clutch shifting through the gears at WOT from first to second occasionally the shifter does not return to the middle. So when I go to hit third it obviously doesn't shift. After the first miss shift the shifter magically ends up back in the middle and the 2nd to 3rd shift can be made just fine.

All the other gears are fine... I have noticed this also happens on occasion while using the clutch on the street when the bike is in the upper rpms.

Any ideas?

It's usually because the shifter hasn't been moved far enough for the pawl to clear the detent. It's moved far enough (usually) to shift the gear, but not enough to allow it to reset for the next shift.

More care when matching the revs during a shift, and firmer pressure on the lever usually sort the problem. Also, make sure that there's daylight between your foot and the lever after each shift.

Kawasaki boxes seem worse than most others, although that might just be me.

The weak link of a Kaw is the gearbox. Don't abuse them. Use your clutch.

once the forks start to round off in the slightest, shifting issues will happen. I think that zx7ryder was mentioning that when he went with the star setup.
